Blah blah...secret text...blah blah:
1. They do respawn. Obviously, they respawn when you destory them all and had time to attack the creature for a bit, but they do also respawn if you take your sweet time destroying the three of them.
2. Use the rocket launcher - you have like three crates of ammo for it in that area and it is damn effective. You can kill a seeker in one hit with the rockets.
3. Move to an area where you are not exposed to the guardian and just wait a second or two for the sweekers to swarm together; you can easily nail two, if not all three, of them at the same time. Once you have (at least) two out, move again to an unexposed area and stop, waiting to see where the third seeker settles. The moment it does, fire a rocket at it and, presuming your aim was true, run toward the monster and start firing away at its portal. Again, use the rocket - it only take like four to six good hits to take it out.
Edit: I guess you could try using the BFG 9000 to clear them out, but that just seems incredibly wasteful. I never bothered with using the BFG 9000, though. Once you get the pattern down, the total battle should last just a few minutes...
