Why doesn't Panera just use an NFC like Walgreens and other places? It's probably already in the POS card reader.

Stuff like this is likely to be far more broadly accepted if it adds some level of convenience to the end user like here. If it proves successful, expect adoption to spread to more consumer related companies before it gets a wide adoption for just about everything.
Re: De-anonymizing
It has been widely know as possible in security circles, for those with access to the proper data in sufficient amounts. The news here would be that the Russian government wants people to know that it is available to them. It's possibly/probably a scare tactic to keep critical voices in line with government policy and/or a way to target potential political rivals.
