I don't know if you finished the first game, but (spoiler text) the Marker in the first game was manmade, too. The original was found on Earth. The humans made a copy, brought it to Aegis VII and turned it on. Things went to hell, they built the pedestal and sealed the infection, then quarantined the planet until the illegal mining operation brought it back to light.
