Usually for games that support steam cloud sync for saves or settings, if desired cloud can be disabled in the steam game properties thing. Be CAREFUL about using steam games (talking in general now, not skyrim) that cloud sync during a time when it can't sync. I've not tested it, but knowing valve, if you restart and play, your local files will overwrite the remote ones, and theoretically one could destroy progress in a game.
