It'll probably be like..
A. Halo is a prequal to Marathon and the planet you see Chief floating above at the end of 3 is Marathon and they do a remake.
or
B. The planet you see at the end of Halo 3 is Marathon, and Chief ends up on it, and finds all of the stuff that happened in Marathon and it somehow is the reason the Covenenant found Reach and Earth.

Some wierd crap like that.
