I don't know which version you have, but in final version, you can't upgrade (except few cases) outside main story. Artifacts are found in asteroids, but only at some point during story. Keys could be obtained either during story sequences, or through side missions (maybe there is another way of obtaing key but I haven't tried it)..later applies to sectors which aren't related to main story. Story is great, I love those stylish CG cutscenes..as well as whole game.
